If you have any hobby shops around that deal with model trains, you can get this stuff that is easy to use and effective http://woodlandscenics.woodlandscenics.com/index.cfm and I believe Michael's and Joann's carries similar stuff in the kid section to help with school dioramas

Here is some info on how to get a choppy ocean effect for model scenery. I'd look at the colors on the actual Spookytown pieces and try to match them instead of going off of the tutorial's colors, but it looks really good (and you'd need to plot out where your pieces will be sitting as well so you leave holes in the ocean surface for them to sit into and sculpt the waves around them for a really realistic effect).

Most train displays would use a type of epoxy (or something similar). This would make it impossible to remove your boat. Something to consider if that will be a problem for storage.
You could probably get creative with some of the blue or green colored plastic food wrap. Maybe make a spot for your boat to sit, put an area of the food wrap around it (like a wake at the boat's hull), and add the model train effect around that. This would allow you to remove the boat for storage.
Maybe postinga photo of the boat would help generate some other ideas as well.
