I have several large tree trunks about 2 feet tall and a foot and some change in diameter. They're not creepy looking or anything. Just simple cut trunks. Do y'all have any idea for how I can incorporate these into a yard haunt??

Paint them white or orange and make a face on them.

That's a very creative idea, but I want to keep them natural. Also, I will using them later in the year as fire wood

If they were slightly varying heights, I would put varying height pumpkins on them as well to create kind of a natural wall

I think tree trunks are kinda creepy as is. Maybe you can make a "Sleepy Hollow" inspired scene, by slamming an old rusted-looking hatch into the top at a 45 degree angle,
with a jack-o-lantern at the base of the trunk. The just add a sign, poem, or tombstone to help complete the scene.

Are they still rooted or movable? If movable I would say put a board or two between them and make a bench for a scarecrow or like BR1MSTON3 said pumpkin holders.
If theire just in the way, you could disguise them with tombstones or any number of signs, "Welcome Great Pumpkin", "Trick or Treat",,"Happy Halloween", Etc.
If you could post a pic or two we may get a better idea of what your talking about.

I got another. How about have a local artisian (or yourself) carve some creepy looking faces into them. Then drill a holes in the sides for branch arms like they are alive.
If you could find someone to do this you may work a deal where they get no money (or very little) and promise them word of mouth advertising for folks that ask about them. Heck maybe put up a sign..."Stump creatures made by Joe Blows woodcraft and design"

You could use the stumps as the base for some (removable - wrap it around) chicken-wire/paper mache projects along the lines of these:
cylonfrogqueen's objects embedded in trunks (reminds me of fossils, only in wood)
